These positions offer the opportunity to make leading contributions to cutting edge research in mouse genetics, disease biology, and translational research in collaboration with the faculty and genetic resource scientists and clients of The Jackson Laboratory (JAX). Cross campus and industry collaborations are encouraged. These positions have primary responsibility for providing statistical and analytical bioinformatics expertise and interpretation in the scientific research programs at the Jackson Laboratory. Responsibilities Analyze the long-read sequencing data from the Pacific Biosciences and Oxford Nanopore technology Work with other scientist’s and developers to benchmark both internally and externally developed tools/pipelines (focusing on long-reads) to stay on the cutting edge of NGS data analysis Develop, apply, maintain, and support cutting-edge pipelines for the analysis and interpretation of NGS data (DNA-Seq, RNA-Seq, ChIP-Seq, Bisulphite-Seq, and ATAC-Seq etc.) Dockerize and deployment of pipelines on cloud-based computing environments (google cloud, and AWA) Help research faculty in experimental design of sequencing experiments and perform analysis of genetic & genomic data (in particular cancer genomic data) Develop novel methods/tools to address the research questions Perform genome assembly, finishing, genome annotation, variation detection, comparative genomics using state-of-the-art tools Stay aware of emerging trends in NGS analysis processes and maintain expertise in application of genomic technologies Working effectively in a team environment with individuals with varying levels of experience Contribute to the drafting of manuscripts and grants Qualifications Solid knowledge of scripting languages (Perl, Python, R or Ruby), and Unix OS are strictly required Solid understanding of Illumina, Pacific BioSciences, and other long reads Sequencing technology Experience working with Docker containers and cloud-based computing environments. Experience with large genomic datasets including TCGA, ENCODE, 1000 Genomes Project, ExAC, gnomAD, and related resources Experience in applying/developing computational algorithms and systems to support genetics and genomics research Experience with popular NGS analysis software (BWA, bowtie, GATK-suite, RSEM, SnpEff etc.) Experience with metagenomic analysis is a plus Strong track record of peer-reviewed publication in relevant scientific journals Independent decision-making capabilities related to projects, excellent communication skills including skills necessary to present at the conferences and workshops, write study designs and analytical methods The successful candidate will have a PhD degree in Computational Biology, Bioinformatics, Genetics/Computer science (with significant Bioinformatics expertise) or related field. Candidates with a proven track record of “omics data analysis (in particular experience with long-read based data analysis), independent collaborative work, and leading contributions to a biological discipline would be given preference. About Us The Jackson Laboratory (JAX) is an independent, nonprofit biomedical research institution with more than 2,200 employees. Headquartered in Bar Harbor, Maine, it has a National Cancer Institute-designated Cancer Center, a genomic medicine institute in Farmington, Conn., and facilities in Ellsworth, Maine, Sacramento, Calif., and Shanghai, China. Its mission is to discover precise genomic solutions for disease and empower the global biomedical community in the shared quest to improve human health. JAX Genomic Medicine is transforming medicine by improving patient care, lowering costs, and increasing life span and health span. JAX Genomic Medicine’s research focuses on the complex genetic causes of disease and on the development of genomic solutions tailored to each person's unique genetic makeup. JAX Genomic Medicine sits on a 17-acre site on the campus of the University of Connecticut Health Center. The 183,500-square-foot facility opened in the fall of 2014. Now, it houses over 300 biomedical researchers, technicians, and support staff in state-of-the-art computing facilities and laboratories. In Connecticut, JAX resides in the scenic town of Farmington, in the state’s capitol region. The Hartford region, which offers some of the best public schools in the country, is made up of both bigger cities and smaller, charming historic New England towns. JAX Genomic Medicine is also geographically located within 2 hours of Boston and New York and is close to multiple transportation systems, including bus lines, highways, railroads and international airports. JAX employees work in a collaborative, value-driven, and team-based environment where the focus is on advancing science and improving patients’ lives. Researchers apply genetics to increase the understanding of human disease and advance treatments and cures for cancer, neurological and immune disorders, diabetes, aging, and heart disease. JAX was voted among the top 15 “Best Places to Work in Academia in the United States in a poll conducted by The Scientist magazine! Our Values: INTEGRITY - Courage and commitment to do what is right PEOPLE - Inspiring our people to enhance the health of all ONE TEAM - Unified by our promise to transform medicine and science EXCELLENCE - Achieving world-class results INNOVATION - Leading with discovery and creative solutions STEWARDSHIP - Caring for and enhancing the resources entrusted to us What do we have to offer?
